It lasted about nine weeks.

On Monday, three days after the start of a 14-month shutdown of the R train's Montague tube, which connects Manhattan and Brooklyn, a much-loathed feature of the post-hurricane subway map will return: the split subway line, maneuvering without incident within a borough but unable to cross a body of water. Repairing the storm-related damage is expected to cost more than $300 million.

One segment of the R train will run from Forest Hills-71st Avenue in Queens to Whitehall Street-South Ferry in Manhattan; another will operate in Brooklyn, from Court Street to Bay Ridge-95th Street. On weekends, the train will run over the Manhattan Bridge, bypassing all stops between Canal Street and DeKalb Avenue.

Though a string of transfer points along the R train's route should mitigate the disruption to passengers, the changes have already provided an unwelcome reminder: storm repairs across the system could take years, as the transportation authority has cautioned since the fall, especially along stretches where trains move through under-river tunnels — whether a traveler realizes it or not.

"The R train is never above ground," Michael Curry, 29, of Bay Ridge, Brooklyn, said on Sunday, as his train approached Atlantic Avenue. "It's just these magical doors that open and you get to places."

For some regular riders, the scope of the shutdown has been difficult to accept. Trips through the tunnel seemed uneventful last week, lasting about three minutes between Court Street and Whitehall Street. The storm damage cannot be seen through the door of a subway car, at least by the untrained eye.

Some passengers wondered why the work could not be confined primarily to weekends, as it is on the G train, where tunnel damage has led the authority to schedule 17 weekend shutdowns over 2013-14.

But transit officials said that the deterioration of the R train tunnel left them no choice, citing increased delays because of signal equipment failures in recent months. The work will amount to an almost full rebuilding, including repairs to tracks, tunnel lighting and pump rooms.

Nathan Takawit, 27, who lost power at his East Village apartment after Hurricane Sandy, said he thought he had outrun the storm's reach after moving recently to Sunset Park, Brooklyn. Now, he said, friends seem disinclined to follow him.

"For people who come to Brooklyn, they want to stay away from this area," he said, waiting for an R train at 53rd Street in Brooklyn last week. "A friend of mine was moving, and she said, 'Well, there's no R train.' "

She has since pinned her real estate hopes on Park Slope, Mr. Takawit said.

For Oisin Hughes, 31, and Stella Perry, 32, of Bay Ridge, the new R train has already uncovered marital fault lines. Mr. Hughes said he appreciated the new scenic route on weekends, which seemed faster on Sunday than the typical R train ride.

"It's kind of an express now," he said, as the train rolled along the Manhattan Bridge.

"It is not an express," Ms. Perry said, looking up from a Dennis Lehane novel. "It took us an hour to get from Prospect Park."

Ms. Perry returned to her page and said gleefully, "The serial killer is about to strike." Mr. Hughes, cradling a notebook, said he preferred to occupy himself by drawing sketches of fellow passengers while aboard a plodding train.

"We have different ways of dealing with it," he said.
